The county was officially established on February 12, 1857, and named after the groves of red cedar trees found throughout the area. Its county seat, Hartington, was founded in 1883 and was named after Lord Hartington, a British statesman. The county covers an area of nearly 750 square miles.

The region was originally inhabited by Native American tribes, such as the Omaha, Ponca, and Sioux, before European settlers arrived in the mid-19th century. The first European settlers in Cedar County were farmers who were attracted to the fertile land and abundant water supply.
