The county was officially established on January 19, 1769, named after Henry Somerset, Duke of Beaufort.

During the American Revolution, Beaufort County was an important location as it was one of the wealthiest areas in the colonies. Several battles took place there, such as the Battle of Port Royal and the Siege of Savannah. Beaufort played a significant role in the Civil War as well, as it was one of the first territories captured by Union forces, and the Battle of Port Royal in 1861 facilitated the Union's control over the region.

In the late 19th and early 20th centuries, Beaufort County became an agricultural hub, producing rice, indigo, and cotton. It transitioned from agricultural to a service-based economy during the 20th century, and today tourism, military, and resort industries drive its economy.
