The county has a rich history rooted in Native American culture, as it was originally inhabited by the Mutsun and Yokuts tribes before the arrival of Europeans.

The Spanish explorer Gaspar de Portola arrived in this region in 1769, which led to the establishment of Mission San Juan Bautista in 1797. Following Mexican independence, San Benito County became part of Mexico in 1822, and eventually became part of the United States as a result of the Mexican-American War in 1848.

During the California Gold Rush in the 1850s, settlers moved to the area in search of gold and other minerals, leading to the development of the county's early mining and ranching industries.
