The county was named in honor of James Fontaine, a Frenchman who fought alongside American forces in the American Revolutionary War. In 1826, the county seat was established at Covington, a city which remains the seat to this day.

During the Industrial Revolution, Fountain County became home to several thriving industries, including coal mining and iron production. The county also housed several brick-making factories, with the presence of high-quality clay deposits in the area.
One interesting fact about Fountain County is the presence of one of the region's oldest continually operating newspapers, the Fountain County Neighbor, which was first published in 1852.
